Based on what is understood of Brenner's work, the container most likely held some of the altered blood. In the scene, Henry is wounded and bleeding. Exposure likely occurred upon opening the case, leading to the awakening of his powers—powers he would later pass on to the kids Brenner would experiment on.

Alternatively, the container could have held exotic matter that eventually found its way to the secret facility, where it helps stabilize the mirror dimension. The prequel shows that the boy was transported in the Abyss, reappearing 12 hours later with a new blood type and personality. From then on, he fights the control of a dark entity, similar to how Will was controlled by the entity in an earlier season.

A Weaponized Emotion

His lasting fear of that cave shows how deeply scarring the event was for him.
